Are we not allowed to do Punyajanam/Namakaranam according to TB ways for our child?

Namaskaram.

I am a brahmin, my wife is a jain. We are expecting a baby very soon. We had done seemantham as per brahmin traditions, however I was told that punyahavachanam/namakaranam cannot be done per brahmin traditions since we are not both brahmins - is this true?

In patriarchal society like ours, wife adopts the husband's gothram, caste, culture, traditions, rituals everything. So your wife is no longer a jain in caste after marriage.

Thebigthinkg is wrong. Jainism is given a separate religious status. One has to appreciate the girl for marrying a Hindu boy. Normally Jains will not enter into wedlock outside their religion. This may happen in Gujarat and Rajasthan.

Further, the wife has every right. She need not follow her husband's customs fully. If she wishes, she should be allowed to follow her customs and religious practices.

This is the problem with Brahmins. We are directionless. If a brahmin boy or girl marries an Abrahamic, he or she will totally embrace the spouse's religion, roaming around church or mosque, as the case may be, regularly.
